Problem with structure panel – Swiss Knife

Hello why when I edit single page I see this structure in panel?
I have full access to editing header or footer (its part of primary template) its feature or its bug? when I disable swiss knife I see standard layout only content in Inner Content without access to parts from primary template. Thanks for answer. I have 3.9 Oxygen and last version of Swiss Knife
I developed on local.
I have only localWP export site:

    One more user reported it that copy paste feature is causing it.
